There's pollen in my honey stores the bees have just done this in the last week I've added another super on as the one with pollen in it is almost full
 
Not a major problem .. the bees will either clear it out or it will get left in there. If you extract with an extractor the pollen tends to stay in place in the combe when the honey will spill out. A bit of pollen in your honey is not going to do any harm - there is always some in there anyway.
