Update: I placed the swarm on top as Dani suggested after clearing and removing both supers.
The unite went slightly awry - see thread "what are the bees up to?" I lost the swarm's flying bees back to their former position into a queenless nuc which was close by.
Three days after the unite I rearranged the hive, placed the swarm brood box on the floor and replaced the supers back on and removed the half brood.
Checked this last Monday and the queen is laying well and bee numbers are increasing. Success.
The flying bees are still with the nuc as there's still a chance a queen might have been made.
