How do I combine colonies from different kinds of hive into one?

Update: I placed the swarm on top as Dani suggested after clearing and removing both supers.
The unite went slightly awry - see thread "what are the bees up to?" I lost the swarm's flying bees back to their former position into a queenless nuc which was close by.
Three days after the unite I rearranged the hive, placed the swarm brood box on the floor and replaced the supers back on and removed the half brood.;)
Checked this last Monday and the queen is laying well and bee numbers are increasing. Success.
The flying bees are still with the nuc as there's still a chance a queen might have been made.
