Lost a swarm and got them back

My problem is I never can seem to find the Queen.
I put paper on top of the hive.
Put super on top and then put a Q/E on top of the super.
then put another empty super on top.
Thinking if I can't find the queen on the frames.
When I shake them in I could smoke them down and find the Queen.
Could not find the queen and they would not move down.
So put the frames in super and put the lid on for now.
left the Q/E in.
As i took a lot of time looking for the queen a lot of bees have gone back to where the swarm was hived.
So put an empty brood box there.
They don't seem to be happy.
Flying around the box, looking for there queen i guess.
What do you think I should do next.
