I have extracted 2 supers and returned the wet supers to the hive. After taking the supers off for winter storage should I treat for Varroa before using syrup for winter stores. Any advice please.

You can treat and feed at same time if you wish. I think apigaurd recommends you wait but that’s it

treat first then feed - it's early enough to ensure the ideal temperatures for Apiguard. And also a bit early to think about winter feeding
The rationale is, if you do both at the same time the bees will be too busy with storing syrup to do their bit with moving the apiguard around
