Since locating my hives in the spring I have decided that having the frames the cool way, allowing me easy access from the side, is not as preferable as having them the warm way, allowing me easy access from the back. What would be the effect, if any, on the bees if I rotated the brood box (not the entrance) by 90 degrees? Would they bother, or even notice?

Do it no issue as floor and entrance won't move

They certainly will notice and they will rearrange everything to get their nest back to what they want, which is brood towards the front and stores above and behind. Doing it now gives them plenty of time to sort themselves out, ready for Winter.
