I am leaving one full super on for Winter stores. Can I still use Apiguard for
Varroa mites with the super in place.

Yes but bear in mind the efficacy is lowered slightly.

A tub of apiguard is good enough for a 14x12 or a commercial hive, so brood and a half is no problem. But a simpler solution is to remove the super before the treatment.

Thymol is fat soluble, hence could taint the wax. All my supers come off when I use apiguard. I don't want to risk tainting the honey for next year.
