I have a spare super below the clearer board to prevent congestion when extracting 2 supers. When the supers are returned for the bees to clear the frames what do i do with the spare super below the clearer board. Any advice please,
 
Put it on top for fifteen minutes then shake any remaining bees into the other supers.
Store the frames wet?
 
Just leave it there. Open a feeder hole to allow a bee through. Put n eke or an empty super with no frames. Put the wet super on. Remove everything above the crown board a couple of days later. You could remove the spare super if you feel it is not needed.
