What’s the best way to re Queen & unite colonies?

Ok so here is the situation:
I have a few very nasty colonies which I have been lucky enough to be able to put them out of the way on a couple of farms presently on the OSR and mostly double brood with 3 supers.
I have my lovely calm bees at 2 other apiaries and plan to unite the nice colonies & Queens with the nasty ones.
This will have to be done at the location of the nasty colonies for obvious reasons.
Usually I would use the newspaper method but keep the Q+ colony below with the Q- colony above.

but what would the set up be?

floor, double brood (nasty colony Queen removed) QX, 3 supers, QX, newspaper, brood (nice colony with Queen) QX , 2 supers, CB & roof?
My concern would be as the new Q is so far away the nasty colony would go into emergency Q cells
 
Why don't you wait until you remove the supers after the OSR and unite then?

possibly due to the number of bees. They are filling double brood (Langstroth) and 3 supers (MD as they are deeper than Langstroth supers) I’m at present 1 super off and replace with another.
