If you have q cells you are not hopelessly queenless.

They were (past tense) for three days before I put the queen cells in from the main colony, but obviously the bees knew it was swarm cells and not emergency cells.

More likely they just knew there were two. How they decide whether to throw out a cast, or reduce to one queen, is not clear- maybe the first virgin decided the 2nd sounded too strong, and didn't fancy her chances? It would be interesting to know how much that decision is made by the queen, and how much (like most things) it is decided by the colony and imposed on the queen.
