A swarm arrived in a bait box an hour ago. Normally I'd wait until this evening, lock them in and move them to the apiary 200m away. However, we have a yellow warning for rain, so I'm guessing it's going to be difficult to ensure I can achieve this. The rain should be gone by lunch time tomorrow.

So my question is, will they re-orient if I move them tomorrow evening, or do I have to move them to an out apiary? Will they already have registered the current location of the bait hive as their home?

Move the bait box to the new position. You can swap them into a hive later.
 
New swarm...add immediately into existing apiary....perhaps not wisest idea?
No idea of swarms disease status etc..

An apiary being 200m away these bees are already inside any exclusion
barrier.
Lockdown for miminum 36hours to then do what you will.
Use mesh to contain them and fit a QR after releasing - retail example
attached.
