I wash them, hot wash, in the dishwasher, and use them once cooled, assume that's fine, given food is prepared and served on plates cleaned in a dishwasher.

Tonight I decided that my normal procedure of inverting jars in the oven at 100deg for 15 mins is not adequate after finding this.

I will be preparing all jars by a hot wash in the dish washer from now on.
 
No need to damage the lid, logic says use virtual honey ;).

The mistake was inverting the jars ! They need to be upright to allow the water vapour to escape .

No they were on a wire shelf. Vapour can escape. I would guess the damage occurred in the factory or in the box during transit.
